We investigated the association of selected driver mutations, including BRAF, RAS, PIK3CA, TERT promoter, TP53, POLE, and mismatch repair deficiency (MMR-D) with the clinicopathological features of ATC to identify prognostic and predictive biomarkers. Thirty-nine retrospective cases from pathology archives were enrolled for clinicopathology analysis and immunohistochemistry, and 27 cases had sufficient specimens for further molecular testing using targeted next-generation sequencing and mass spectrometry. To screen plant-associated Burkholderia strains for plant probiotic traits including allelochemic... more To screen plant-associated Burkholderia strains for plant probiotic traits including allelochemical metabolism and understand their role on rice allelopathy using a bacteriostatic-dose of antibiotic. Burkholderia sp. LS-044, CC-Al74 and CC-3XP9 were screened for plant probiotic traits. Rice (Oryza sativa ssp. japonica cv. Tainung 71) root endophytic isolate LS-044 was subjected to multilocus sequence typing, antibiotic assay, and seed germination bioassay under ferulic acid (FA; 0–200 ppm) and bacteriostatic-dose of meropenem (4 ppm). FA metabolism and cell viability were assessed through alamarBlue (AB) assay. All tested Burkholderia strains exhibited multiple plant probiotic traits. LS-044, a meropenem-sensitive novel member of Burkholderia cepacia complex displayed rapid metabolism of multiple allelochemicals. Bacteriostatic-dose of meropenem improved germination index (GI) of inoculated seed under FA treatments. Meropenem promoted GI by controlling bacterial FA metabolism and prolonging the cell viability, as evident through AB assay. Uncontrolled bacterial growth under high-dose FA found to be phytotoxic to rice than FA alone. Burkholderia sp. LS-044 is a potential allelochemical-metabolizing bacterium, which possibly plays a key role in rice allelopathy. PCA was electropolymerized on preanodized screen-printed carbon electrode (SPCE*-PCA) through repetitive cyclic voltammetry and characterized by XPS and FESEM. Electron transfer involved intermediate phenomenon of diffusion-controlled redox process and surface bound redox reaction. At pH 8 (optimum), SPCE*-PCA had a detection limit of 0.51±0.04 μM, a quantification limit of 1.7±0.13 μM, linearity of up to 50 µM, a repeatability of 15.5 % and a reproducibility of 1.7 %. Cells were Gram-stain-negative short rods, motile by means of a monopolar flagellum. Strain CC-CY503T was able to grow at 20–50 °C and pH 6.0–10.0 and to tolerate <6 % NaCl (w/v). Phylogenetic analysis of 16S rRNA gene sequences showed that this bacterium belonged to the genus Pseudomonas , with Pseudomonas pertucinogena ATCC 190T as the closest neighbour, sharing a sequence similarity of 97.9 %. The DNA–DNA relatedness value of strain CC-CY503T with P. pertucinogena ATCC 190T was 37.8±2.3 %. Ubiquinone (Q-10) was the major respiratory quinone and C18 : 1ω7c was the predominant fatty acid. Cells of both strains were catalase- and oxidase-positive. Strain CC-CFT023T showed a high pairwise 16S rRNA gene sequence similarity to Aureimonas altamirensis LMG 23375T (96.0 %), whereas, strain CC-CFT034T shared a maximum similarity to Aureimonas ureilytica DSM 18598T (95.8 %). The predominant quinone system was ubiquinone (Q-10) and the DNA G+C contents of CC-CFT023T and CC-CFT034T were 69.5 mol% and 67.7 mol%, respectively. The cells were Gram-positive, rod-shaped and non-spore-forming. Phylogenetic analyses using the 16S rRNA gene sequence of the isolate indicated that the organism belongs to the genus Deinococcus, the highest sequence similarities being found with Deinococcus grandis (96·1 %), Deinococcus radiodurans (94·3 %), Deinococcus radiopugnans (93·2 %), Deinococcus indicus (93·0 %), Deinococcus proteolyticus (92·5 %), Deinococcus murrayi (92·4 %) and Deinococcus geothermalis (90·7 %). The cells were rod-shaped, Gram-negative, non-pigmented, non-spore-forming and non-fermentative. Phylogenetic analyses using the 16S rRNA gene sequence showed that the strain formed a monophyletic branch towards the periphery of the evolutionary radiation occupied by the genus Comamonas; its closest neighbours were the type strains Comamonas testosteroni DSM 50244 T (96.5 %), Comamonas terrigena DSM 7099 T (95.4 %), Comamonas odontotermitis Dant 3-8 T (95.2 %) and Comamonas koreensis KCTC 12005 T (94.6 %). Strain YY287 T was clearly distinguished from all of these strains using phylogenetic analysis, DNA-DNA hybridization, fatty acid composition data and a range of physiological and biochemical characteristics. The major fatty acids were 16 : 0 (33 %), 18 : 1v7c (13 %) and summed feature 3 (16 : 1v7c and/or 15 : 0 iso 2-OH; 41 %). The DNA G+C content of the genomic DNA was 62.8 mol%. It is evident from the genotypic and phenotypic data that strain YY287 T represents a novel species in the genus Comamonas, for which the name Comamonas composti sp. nov. is proposed. Strain CC-LY743T was able to grow at 20–37 °C and pH 6.0–8.0 and tolerated up to 3.0 % (w/v) NaCl. It was positive for nitrogen fixation, with activity of 10.6 nmol ethylene h−1. 16S rRNA gene sequence analysis of strain CC-LY743T showed highest similarity to Azospirillum picis DSM 19922T (96.1 %), Azospirillum oryzae JCM 21588T (96.0 %) and Azospirillum rugosum DSM 19657T (96.0 %) and lower similarity (<96.0 %) to all other Azospirillum species. Highest nifH gene sequence similarities were obtained with Azospirillum brasilense BCRC 12270T (92.0 %), Azospirillum formosense BCRC 80273T (92.3 %) and A. rugosum DSM 19657T (91.8 %). Cells were Gram-stain-negative short rods, motile by means of a monopolar flagellum. Strain CC-CY503T was able to grow at 20–50 °C and pH 6.0–10.0 and to tolerate <6 % NaCl (w/v). Phylogenetic analysis of 16S rRNA gene sequences showed that this bacterium belonged to the genus Pseudomonas , with Pseudomonas pertucinogena ATCC 190T as the closest neighbour, sharing a sequence similarity of 97.9 %. The DNA–DNA relatedness value of strain CC-CY503T with P. pertucinogena ATCC 190T was 37.8±2.3 %. The phylogenetic trees reconstructed based on gyrB and rpoB gene sequences supported the classification of strain CC-CY503T as a novel member of the genus Pseudomonas . A beige-coloured, Gram-staining negative, aerobic, non-motile, moderately thermophilic, rod-shape... more A beige-coloured, Gram-staining negative, aerobic, non-motile, moderately thermophilic, rod-shaped bacterium, CC-MHSW-1T, was isolated on Marine Agar 2216 from a water sample from a coastal hot spring on Green Island (Lutao), located off Taituang, Taiwan. 16S rRNA gene sequence analysis demonstrated that the novel strain shared <94 % sequence similarity with members of the genera Lutimaribacter, Maritimibacter and Oceanicola. Ubiquinone (Q-10) was the major respiratory quinone and C18 : 1ω7c was the predominant fatty acid. The predominant polar lipids were phosphatidylcholine, phosphatidylglycerol, phosphatidylethanolamine, diphosphatidylglycerol and unidentified phospholipids and aminolipids. Cells of both strains were catalase- and oxidase-positive. Strain CC-CFT023T showed a high pairwise 16S rRNA gene sequence similarity to Aureimonas altamirensis LMG 23375T (96.0 %), whereas, strain CC-CFT034T shared a maximum similarity to Aureimonas ureilytica DSM 18598T (95.8 %). The predominant quinone system was ubiquinone (Q-10) and the DNA G+C contents of CC-CFT023T and CC-CFT034T were 69.5 mol% and 67.7 mol%, respectively. The cells were Gram-positive, rod-shaped and non-spore-forming. Phylogenetic analyses using the 16S rRNA gene sequence of the isolate indicated that the organism belongs to the genus Deinococcus, the highest sequence similarities being found with Deinococcus grandis (96·1 %), Deinococcus radiodurans (94·3 %), Deinococcus radiopugnans (93·2 %), Deinococcus indicus (93·0 %), Deinococcus proteolyticus (92·5 %), Deinococcus murrayi (92·4 %) and Deinococcus geothermalis (90·7 %). The cells were rod-shaped, Gram-negative, non-pigmented, non-spore-forming and non-fermentative. Phylogenetic analyses using the 16S rRNA gene sequence showed that the strain formed a monophyletic branch towards the periphery of the evolutionary radiation occupied by the genus Comamonas; its closest neighbours were the type strains Comamonas testosteroni DSM 50244 T (96.5 %), Comamonas terrigena DSM 7099 T (95.4 %), Comamonas odontotermitis Dant 3-8 T (95.2 %) and Comamonas koreensis KCTC 12005 T (94.6 %). Strain YY287 T was clearly distinguished from all of these strains using phylogenetic analysis, DNA-DNA hybridization, fatty acid composition data and a range of physiological and biochemical characteristics. The major fatty acids were 16 : 0 (33 %), 18 : 1v7c (13 %) and summed feature 3 (16 : 1v7c and/or 15 : 0 iso 2-OH; 41 %). The DNA G+C content of the genomic DNA was 62.8 mol%. It is evident from the genotypic and phenotypic data that strain YY287 T represents a novel species in the genus Comamonas, for which the name Comamonas composti sp. nov. is proposed. The type strain is YY287 T (5BCRC 17659 T 5LMG 24008 T).
